In fact, the mobs in Minecraft are not exactly flat. They have a volumetric model, but they are still a set of rectangles. It doesn't make sense to make the mobs alive and give them a realistic look in the game, but you can create 3D models. For example, 3D Mobs textures will make all monsters three-dimensional and more detailed.
